to use the encoder or decoder from the command line please navigate to the location of the jar:

enter java -jar Encoder.jar <full path to file to encoded>  <full path to the binary file to be created>

or 

enter java -jar Decoder.jar <full path to binary file>  <full path to the txt file to be created>

for example

java -jar Encoder.jar /Users/zamechek/Desktop/war-of-the-worlds.txt /Users/zamechek/Desktop/war-of-the-worlds.dat
